Mary Star of the Sea released January 28, 2003! It is the only studio album from Zwan. "Honestly" and "Lyric" were released as singles. It debuted at number 3 in the US, selling 90,000 copies in its first week. It was the first album under Martha's Music – Billy Corgan's record label named after his mother who passed away in 1996. The album was produced by Corgan (credited as Billy Burke) along with the late Bjorn Thorsrud and his assistant Linda Strawberry.

The album is named both for the Blessed Virgin Mary, from whom Corgan claimed to find comfort and guidance, and for the Catholic Church in Key West, Florida where he spent time during Zwan's early rehearsals. Seven months after the album's release Corgan announced the band's dissolution, which he attributed to conflicts between the band's members. The group toured heavily since inception, playing 100+ shows in 13 countries over the course of 20 months.

A deluxe edition of Mary Star of the Sea was also released, which included a bonus DVD entitled 'For Your Love', a 40-minute collage of interviews, studio performances, and miscellaneous footage, some of which comes from the aborted Djali Zwan album/film.

Mary Star of the Sea received mostly positive reviews. Entertainment Weekly named it the 6th best album of 2003, noting the "14 minutes of epic new-prog, with the guitars engaging in interstellar, improvisatory interplay" on the "Jesus, I"/title track. The Alternative Press called the album a "return to form" for Corgan, while AllMusic opined the songs as his best since Siamese Dream. The album peaked at #3 on the Billboard 200, #4 in Canada, #6 in Australia and at #10 in New Zealand and Ireland.
